System Diagnotistics dashboard went off after upgrade to v.9.3 and brings an error about some depricated methods from brapi. Did it happen to anyone else? Any hacks how to resolve it? I struggled to find any official information on how to upgrade it.

What version of System Diagnostics are you using?  8.5.0 SV 120 should not return any errors when running this version with 9.3.0.
